Wątek główny stanowi inwazja na Ziemię zmiennokształtnej rasy znanej jako Skrullowie, której specyficzna umiejętność przybieranie postaci innych osób nie tylko ułatwia infiltrację ziemskich społeczności i organizacji, ale również wywołuje niepokój i wzajemny brak zaufania pośród superbohaterów. Architektem i pomysłodawcą całego wydarzenia jest Brian Michael Bendis, zaś rysownikiem głównej serii Leinil Yu. FABUŁA:
Niedługo po zakończeniu konfliktu znanego w galaktyce pod nazwą Wojna Kree-Skrull, w który zaangażowali się ziemscy herosi, Illuminati, tajna grupa złożona z najpotężniejszych superbohaterów (Iron Man, Mister Fantastic, Namor, Black Bolt, Profesor Charles Xavier, Doctor Strange) w całkowitej konspiracji przed resztą świata wyruszyła na terytorium imperium Skrulli, gdzie przystąpiła do ataku na ich stolicę i zagroziła ich Imperatorowi, że w razie kolejnego najazdu na Ziemię, wypowiedziana zostanie im wojna. Podczas tej misji superbohaterowie zostali jednak pojmani, oddzieleni od siebie i poddani przeróżnym eksperymentom, które dostarczyły kosmitom obszerną wiedzę na temat fizjologii, genetyki, technologii i zachowania ziemskich nadludzi. Illuminati ostatecznie wydostali się z laboratorium i uciekli. Niedługo potem Skrullowie w oparciu o zebrany materiał badawczy zaczęli produkcję klonów potrafiących imitować niemal wszystkie supermoce ziemskich herosów. Wtedy też dziedziczka tronu, księżniczka Veranke zaczęła głosić przepowiednię, że ich rodzinna planeta (Skrull Throneworld) zostanie unicestwiona. Twierdziła, że bogowie wyznaczyli Ziemię na nowe miejsca życia dla ich rasy. Za głoszenie herezji Król Dorrek wygnał ją na inną planetę i umieścił w więzieniu dla religijnych ekstremistów. Po tym jak Skrull Throneworld została zniszczona przez Galactusa, Veranke objęła rządy nad imperium Skrulli. Wysłana przez nią agentka o imieniu Siri podszyła się za Elektrę Natchios i zdała raport ze swojej misji na Ziemi. Królowa rozkazała rozpocząć przygotowania do Sekretnej Inwazji mającej na czelu podszycie się za kluczowe i znaczące ziemskie osoby, by osłabić i zniszczyć ludzkość od środka. W obliczu nieuchronnego ataku ziemscy superbohaterowie muszą więc nie tylko odeprzeć najazd kosmitów, ale również odkryć, kto spośród z nich zasługuje na zaufanie, a kto jest agentem obcej cywilizacji.
